Every once in a while I notice a horse that seems to blink sideways, does anyone know what I mean?

Yes, you are seeing the 3rd eyelid come up across the eye. It resides in the lower inside edge of the eye. In some horses can be very reactive to trauma or even just somthing coming at the eye.
