It sounds as if she's shifting her balance to take weight off the right hind.
Sore back or sore front legs usually send the head up with Arabs and TBs.
I would check the quality of circles on both leads when this posture occurs. I suspect you will find that circles to the right are poor, most likely because of a sore right hind.
Keep in mind that the occational limp on the right front can be from overloading it to compensate for something else, does not necessarily mean a sensitivity there.
One more reason horses do the "crocodile" trot after an hour or so is to modify the action of the bit. Make sure that the bit or your hands do not give her sore bars after a while. Have you tried an unjointed mouthpiece?
